Biography

Martin Scharm is a PhD student at the Department of Systems Biology and Bioinformatics at the University of Rostock. He holds a Dipl. in Bioinformatics from the Martin Luther University Halle-Wittenberg. In his PhD, Martin studies the evolution of computational models in Biology. He develops tools and algorithms to identify changes in models, to communicate changes, and to characterise and analyse them using ontologies. For example, his BiVeS algorithm detects and communicates differences in computational models encoded in SBML and CellML formats. His tools have been developed as part of the SEMS project, and they have been tested in collaborations with groups from Oxford, Manchester, Auckland, and the EBI.

Modelling and simulation are two established approaches in molecular and cell biology, generating a steadily increasing number of simulation studies. The complex process of building, analysing, refining, and validating models and associated simulations entail particular challenges for the data management. For example, instead of starting a modelling project from scratch, you may want to reuse other peoples work. But how do you find and retrieve a study that fits your needs? Collaborative projects share their work among researchers at different locations. But how do you know what your partners did with your study? You may want to share your scientific findings with the community. But how can you make it accessible and reproducible?

Our group in Rostock dedicates its work towards data management strategies. We develop tailor-made standards, methods and tools to improve the management of computational models and simulations. In this talk, I will present some tools that will help you master and distribute your own simulation studies.
